According to Police, the incident happened in the densely populated West Point township on Saturday evening.
The country's assistant Minister of Health said that the protesters were unhappy that patients were being brought in from other parts of the capital.
Officials said blood-stained bedding was looted from the centre.
At least 29 ebola patients reportedly fled the centre. Nurses also ran for their lives.
"They broke down the doors and looted the place. The patients all fled," Rebecca Wesseh, who witnessed the attack, told AFP news agency.
It was unclear how many are now at large after the overnight raid.

According to her, most of the attackers were young men and were armed with clubs. They broke into the isolation unit set up in a high school in a Monrovia suburb.
